I am thinking about picking up a non scraped 01 Lightning PCM. Anyone have one laying around or know of a way I could get ahold of one without going to the dealer and paying out the nose for it?

I don't know any other way. There is a local place that repairs them but I don't know if they units for sale. Dealer cost is 275 exchange. Then you have to getthe PATS flashed.

A CUX2 is a CUX2 correct? Not just Lightning specific? All Ford trucks with the 5.4 use the same computer?

Most all L's have the correct PCM code for the year. Each model has its own PCM code. ie the 02 L is ABU2 and the 02 HD with the same motor has a different code like EK01. So it would have to come out of a 01 Lightning then be programed so the theft system would work.
